Quinn also ran for a score and Darius Walker added 103 yards on the ground for the Fighting Irish (7-1), who have won five in a row since their lone loss of the season against Michigan.
Notre Dame did not need the dramatics of a last-minute touchdown like last week against UCLA, but simply marched up and down the field on the Midshipmen. The Fighting Irish did not punt all day and beat Navy for the 43rd consecutive time.
Navy (5-3), which has lost two in a row, also did not punt in the first half and trailed only 24-14. The Midshipmen, though, could not keep up in the second half and still haven't beaten the Irish since 1963.
Kaipo-Noa Kaheaku-Enhada, making his first start at quarterback for Navy after the injury to Brian Hampton two weeks ago against Rutgers, ran for a pair of touchdowns. He finished with 42 yards on 19 carries and completed 2-of-5 passes for 25 yards.
Reggie Campbell led the Midshipmen with 81 yards on 14 carries.
The Irish took the opening kickoff and marched from their own 37 to the Navy 23 before Carl Gioia kicked a 40-yard field goal for the game's first points.
Navy's first possession also resulted in a field goal try, but Matt Harmon missed a 32-yard attempt.
Quinn then engineered a nine-play touchdown drive. He completed 4-of-6 passes during the series, including a 15-yard connection with tight end John Carlson to convert 4th-and-2. David Grimes finished the march with a diving catch for a 36-yard touchdown with 1:32 left in the opening quarter to make it 10-0.
Back came Navy, as Kaheaku-Enhada capped an 80-yard march with a one-yard touchdown run. A 19-yard pass to Jason Tomlinson -- the only throw of the series -- set up the score.
Notre Dame followed with a 76-yard drive for another touchdown. Quinn completed each of his two passes for 31 yards and Walker had four carries for 29 yards, but Travis Thomas got the glory with a 16-yard touchdown run.
Navy was again unfazed, following with a 65-yard march for a score. After a pass on the first play, 12 straight rushes methodically moved the Midshipmen down the field and Kaheaku-Enhada scored from a yard away on third down to pull Navy within 17-14 with 2:43 left in the half.
The Irish had plenty of time and answered with a quick 80-yard touchdown march. Quinn scrambled for 12 yards on first down, then completed three passes for another 31 yards and finished the series with a 33-yard scoring toss to Rhema McKnight, who outleaped a Navy defender in the end zone to increase the lead back to 10 points.
Navy finally had to punt after the first series of the third quarter and Notre Dame continued its offensive onslaught with a 69-yard drive for a touchdown. A personal foul penalty against Navy on a 3rd-and-19 play that came up short kept the Irish's drive alive and Quinn finished the nine-play march with a 19- yard touchdown run to make it 31-14.
The Midshipmen followed with a long drive to the Notre Dame 34, but a false start penalty on 4th-and-2 was followed by a sack and Navy turned it over on downs late in the third.
Notre Dame answered with another sustained series and reached the Navy three before Walker was stuffed just short of the goal line on fourth down.
The Irish got the ball back after a Navy punt and drove 53 yards for another touchdown. Quinn converted 3rd-and-13 with a 26-yard pass to Grimes early in the series and the Heisman candidate finished it with a six-yard scoring toss to McKnight with 9:36 to play.
Quinn completed 18-of-25 passes and Notre Dame rolled up a season-high 471 total yards.

Navy totaled 314 yards of offense, including 271 on the ground...Notre Dame converted 3-of-5 fourth-down opportunities.
