Thomas also rushed 11 times for 30 yards and two scores for the Hokies (6-1, 2-1 ACC), while David Wilson ran for 136 yards and a score on 17 carries.
Jarrett Boykin caught seven passes for 149 yards and a touchdown and Marcus Davis added two receptions for 39 yards and a touchdown.
Tanner Price threw for 254 yards, two touchdowns and one interception on 19- of-33 passing while Chris Givens caught seven passes for 140 yards and a touchdown for Wake Forest (4-2, 3-1).
Wake Forest drew first blood on the opening drive of the game as Price led an 11-play, 60-yard drive down to the Virginia Tech 11 before Jimmy Newman connected on a 28-yard field goal to give his team a 3-0 lead.
With 6:47 remaining in the opening stanza, Wake Forest struck again when Price found Givens for a 79-yard touchdown strike on the first play of a drive, giving the Demon Deacons a 10-0 advantage.
Virginia Tech made it a three-point game in the second quarter when Thomas led his team on a five-play, 60-yard march to the Wake Forest one before he punched the ball across the goal line, making it 10-7.
With just over 4 1/2 minutes to go before the break, Virginia Tech took a 14-10 lead when Thomas connected with Boykin on a 20-yard touchdown strike to cap a five-play, 80-yard drive.
The Hokies extended their lead to 21-10 just seconds before halftime thanks to some excellent field position following an interception. Price was picked off by Tariq Edwards and Virginia Tech took over on the Demon Deacons' 26. Thomas then finished off a four-play, 26-yard drive by pushing his way into the end zone from the Wake Forest three-yard line for his second touchdown of the game.
"Really proud of our football team," Virgina Tech head coach Frank Beamer said. "Players kept playing hard. Coaches kept coaching hard, and we found a way to get it done."
After the break, Virginia Tech widened its lead to 28-10 on its first possession of the second half. Thomas led the Hokies down to the Wake Forest seven-yard line and Wilson finished off the 80-yard drive with a seven-yard touchdown sprint.
With just over two minutes to go in the third quarter, Wake Forest pulled to within 28-17 when Price led a 12-play, 83-yard drive, resulting in a four-yard touchdown pass to Cameron Ford.
Early in the fourth, the Hokies ballooned their lead to 35-17 when Thomas hooked up with Davis for a 30-yard touchdown strike, capping a 14-play, 96- yard drive which chewed up over six minutes of game time.
Cody Journell was true from 24 yards out with just over two minutes left in the game to account for the final score.
"I think we got beat tonight by a good football team," Wake Forest head coach Jim Grobe said. "Once it started to go their way, we never responded. Our defense couldn't get off the field and we were giving up too many big plays. . The bottom line is that we lost to a very good football team tonight."
